The breakaway brake battery is only used when the breakaway switch is activated, and plays no role in braking when properly hooked to the tow vehicle.
Non-braking could be caused by a bad ground, a bad brake wire connection, bad brake adjustment, stuck brake mechanisms, bad breakaway brake switch, and probably a host of other possibilities...
