Technical detail as wire loss reduces the voltage, amps are unchanged. Hence there is less power at the end of the wire to charge. Example: 5A at 14.8V is the maximum charge while 5A at 13.6V is less of a charge.
5 amps is what is charging the batt not power
Perhaps you are overlooking the OPs setup with the long wires on the controller output. With a voltage below 14.8V at the battery the charging is less. A crude analogy is the WFCO controllers with their lower voltage taking much longer to charge, the batteries are NOT getting the expected power for say a 20A rated unit.
