Padlin, look at the Progressive Dynamics 4655, it is a direct replacement for the WFCO, so it will just slide in to the existing power center. You can also get the charge wizard pendant with the 4655 that will enable you to manually switch between charge voltages.
Also look at upgrading the wire gauge between the converter and batteries...sounds like you have a compact set up, but I had a 25' run and a big voltage drop.
No need...since OP is using a transfer switch to bring inverter power to that circuit, the micro will work as normal when the rig is plugged into shore power.
