So all I'll be doing for now is replacing the 12volt flooded with the AGM. That battery is wired to be charged by the alternator and converter. My friend Is an electrician so he will be there to help but I'm guessing I should replace all that wire before switching them over to the AGMs.

Re cycles, that is a good question! A cycle per the life cycle charts is discharge, then recharge back to 100%. I don't have an answer for partial recharges. We don't RV like the charts, do we?
There is one phenomenom that some of us AGMers notice/report, is that our AGMs reach a point where the accptance amps are zero.
Lifeline describes their AGMs to be 'fully charged' when the acceptance Amps are below 0.05% of the 20hr rating. With a 100AH AGM, that would be 0.5A. I believe that is the definition of a completed charge cycle. I don't see why that does not hold true for AGMs in general.
