I had a similar problem and it turned out to be a bent sail switch. The furnace would fire up initially, but on the second or third cycle the fan would come on for a few seconds and then shut off. Turning the furnace off and back on would revive it for a cycle or two.
It took the dealer some time to figure out the defective switch.
