Do you know the model number? I looked at a couple Generac schematics. There are probably similarities across the model line up. They run a negative to the main switch and in the start position it sends that negative to terminal 17 on the board. To stop they use the same negative and send it to terminal 18 on the board. SO, we know that the start function works all the time because the same feed is common to start and stop. So we know the negative is always present.
The same type of piggy back circuit is also on the engine or generator itself. It uses a negative to both start and stop the engine by sending the negative to the appropriate card terminal. It's extremly unlikely that both stop functions have failed in oth stop circuits. So what that tells us is that the problem would seem to be between the card and and the engine ignition module or coil. At worse it could be the card itself. That could be tested for by finding the negative out of the card and seeing if negative is present when either the main or the remote are in the stop position.
My guess would be to check for a loose connection between the card and the ignition module.
This circuit could have a harness coupler in it. Sometimes the flat blade or barrel type connectors can become loose and cause an intermittent problem such as you describe.
I do not know your abilities or who you may have work on this issue but DO not use any 12 positive jumpers in the ignition circuit. The ignition system works by applying a ground to the ignition module. Power will fry it. Again we need your model number but this is my best guess with just using some Generac model similarities.
