12 volt appliances run from the battery. The converter charges the battery. In some cases the converter may be able to operate some low amperage draw items. Certainly not the furnace.
As long as the generator wires are tied off with wire nuts there is no reason you will need it in the system. BTW generator supplies 120VAC not 12VDC. So generator power provides 120VAC to things like the AC, microwave and to the supply side of the converter
