Batteries 3 and 4 were not fully charged. The cable between them was replaced (Positive posts in upper right). I'm planning to remove the negative cable on battery 3, that should isolate 3 and 4 from the bank. Then I will either charge 3 and 4 individually (6v) or as a pair (12v).
I'll use the 5 amp charger posted below.

As feared, you have 3 and 4 as the downstream battery pair, which will do less of the work but also receive less of the recharge. That could be why that pair was lower than the upstream pair.
To fix that, take the neg wire from the shunt all the way back to 3 without stopping at 2, then run a link back from 3 to 2. If you swap 3 and 4, the links might be more even in length if that helps any.
A 5 amp charger is very wimpy to recharge four 6s! what's wrong with your rig's converter?
