You might have two issues, one in the generator circuit, and one on the water heater circuit. Or they might be somehow shorted together tripping the GFCI. I would address one at a time though unless you determine that they are linked together.
I would probably start by turning off both the gen and WH breaker. Then as suggested by aruba5er try disconnecting both wires off the water heater element and then flip the WH breaker back on. If the element is faulty the breaker will not trip. If the breaker does trip you can probably rule out the water heater itself.
Also do not pull the element and then flip the breaker. If for some reason the breaker does not trip again, you will suddenly have a very hot element hanging outside the water heater.
