Money-wise, yes, MPPT is a "disadvantage". But you'll pay less for 24V panels and for thinner cable, so in the end 2*250 panels with 35-40A MPPT will cost you about the same as 5*100W panels with 35-40A PWM.
Most importantly, wiring 2*250 in series is very easy. All you need is MC4 extension cable of proper length:
MC4 cable. After you have marked location for panels and for controller, measure the length from panels to controller and order a DOUBLE length of that cable. Or - the closest size. Why a double, will become obvious when you'll see the panels in flesh. Plus, might need a short MC4 cable to inter-connect panels to each other (wait until you've marked the location, the existing MC4 pigtail on panels might be enough).
You should leave yourself enough space for walking and working around panels on the roof. Try keeping at least 12" clearance from roof A/C.
