I don't think you can get rid of your transfer switch unless the inverter is large enough to handle your entire electrical load. For example, in my case my MS2800 doesn't have the power for the A/C's flowing through it. So I still need a transfer switch to go from shore power to generator that is in addition to the transfer switch built into the inverter. You would have to have a 12kW inverter to take the entire 50A shore power load through it. That would be quite an inverter (and would need one heck of a battery bank.)
As for the question about pass-through operation, the MS series indeed does charge the batteries when it is running in pass-through mode. When you connect to shore power or run the generator the internal transfer switch passes that power through to the RV but the charger still takes its share and charges the batteries.
As far as I can tell new feature in the hybrid versions is that they can output more than their rated input current by using the battery to supplement shore power or generator output. So, for example, a hybrid version of my MS2800 would have a 30A input breaker but might be capable out outputting more than 30A for some period of time. As someone already noted that might make it possible for a smaller generator to handle the load of multiple A/C's. But that assumes the A/C's are wired through the inverter in the first place. On most MH's they are not normally wired that way.
