I wonder if the "clock ticking" and the power loss could be a problem with an automatic transfer switch. An ATS might be connecting on/off with a bad connection and make the clock ticking sound. The AC problem seems like it might be unrelated, unless you have a 50A service and the AC is on the second half - in which case a bad ATS might have affected only that one AC unit.
Do you have an ATS? It sounds to me more and more like that's it. When the gen powers up, it tries to throw the ATS and shorts out. When you run a gen or shore power through the shore power connection, the ATS isn't shorting - the problem is on the gen side of the ATS. With the gen breaker off, the ATS never switches and you do'nt have a problem.
Well, that's my best guess for the symptoms you have. I'd open up the ATS, or bypass it to test.
