If it was me, I'd eventually open up the ATS and look for a problem. Before doing that, I might check to be sure the gen is working, so I'd probably turn off the gen breaker, start the gen and put my meter across the neutral and hot lead at the breaker, but if it's easy to get into the ATS, you can start there. Make sure you disconnect from shore power before opening the ATS. You might also be able to measure the resistance between hot and neutral on the ATS without opening it, but there will be a coil across those for some ATS designs. It's usually easiest to just open it up and look.
You could also use your nose and see if the ATS smells like burnt electrical insulation. A short inside it sufficient to stop the gen should burn something inside there.
I'm guessing that the gen side of the ATS is broken. When the gen powers up, it closes the ATS and something shorts out, which causes the gen to shut down. With the gen breaker off, no power gets to the ATS, so it never shorts out and the gen runs fine. But that's just a working hypotheses that seems to fit your symptoms.
Once open, you could check for a short between hot and neutral
