Perhaps this was previously stated and I missed it, but there's probably a cap on the input of the controller. In which case the transients of the PWM switching will be translated into a variable voltage at the input side. Closer to panel voltage when the cap spends most time charging (PWM off) and closer to vbatt when cap is discharging (PWM on).
