2 6v batteries is the hot setup IMO. Only downside is if one goes south, you're left with 6 volts. They did you a big favor IMO and 6v batteries generally cost more.
One more thing; the key to making batteries last long, 12v or 6v, is to keep them fully charged. If you don't you'll bet 1-2 yrs max out of whatever you have.
