Current only flows one way at a time.
If the applied charging voltage is high enough to make anything flow INTO the batteries, then nothing is flowing OUT at the same time. The charging source is supplying the current for whatever else needs it.
And.....like a lot of other folks, I think you are making this much more difficult than it really IS.
If you actually have a good controller, you can tell if your battery is fully charged or very near to it, just by seeing that the voltage has dropped to it's float level, when other significant loads are not present, that is.
