I would put them where they are likely to get the least shading. I wouldn't worry about their orientation to the rig if you can accomplish the above.
Based on what I can see, I would fill that areas near the skylight with panels.
Steve - 2oldmanExplorer III like pic 3 the best so far. I can't tell what's behind it, but you want to stay away (as much as possible) from shadow-making vents, and also allow for walking, tilting, and adding more panels.
Given those criteria, #3 pulled even farther back, fits.
