Hi Naio,
I gave up one storage compartment (and had it reinforced) and use that for one bank. The other bank went into the OEM battery compartment.
That left me with the ability to use one bank while charging the other. Very nice when I want to get to 100% on solar alone. I use simple perko switches from Napa (about $7 each).
I generally leave them both connected.
