While I doubt that the brakes are responsible for the problem, it is NOT correct to say they are removed from the 12 volt system in the trailer. The brake magnets are grounded the same as all the rest of the 12 volt system. A bad ground could indeed cause current thru the brake system.
The connection has blackened wires that may have darkened by heat. Whatever happened, bad crimp, high current or contamination, the connections need to be repaired.
