Which is better - (3) 12v batteries vs (2) 6v batteries

I'd go w/ the 6'ers any day. If you need more AHs, add a 12 like Bumpy says.
But if you don't need the xtra AHs, stick w/ 6'ers, and eliminate that parallel connection.
And I'd choose standard lead acid over AGM too.
