According to the chart I am looking at 12 gauge AWG has cross section 3.31 mm squared and 9 gauge has area 6.63. Will two strands of 12 gauge between solar panels and controller carry the load equal...

It will work but...... make shure your connections are 100% or one wire could end up dealing with the load.
