Bulletproofing is a general term and the work done varies on the shop. Some shops check heads, some machine them and some don't. My heads were checked for straightness and cracks and the valves.
I had my 03 Excursion cut open at 230K and replaced head gasket, install ARP studs, upgraded oil cooler, HPOP, 8 injectors, blue spring update, fan clutch, various sensors, harnesses and gaskets. My truck would smoke, wreak of diesel fumes, surge and lose power before and afterwards it was a completely different beast. I did also have a coolant filter installed and ran Amsoil ELC coolant (and synthetic fluids) and had a SCT Livewire to monitor the vitals. The only 3 things I didn't change crapped not much later the starter, alternator and water pump.
I had tunes installed in my monitor but running the Street tune I pick up power and didn't lose any economy I could get 23 mpg on highway at legal speeds. I've had 2 6.0L's since and although they have known issues with preventative maintenance, upgrades and a good shop (not all Ford shops are good) you can get good service. BTW I used powerstroke specialty shop.
I wouldn't tune a stock 6.0L even a mild tuner, as someone said besides abuse tuning is the reason many blew gaskets.
That later engines had issues with the high pressure system that would cause hot start issues. Those required a STC update, standpipes and dummy plug attention but mines was older so didn't have any of those issues.
Keep the fluids and filters cleaned and you should have another 100K to go. I sold mines at 250K and it was still stronger than the 6.7L that I drove for work.
