I also have a 2013 Explorer and have the same problem with only 37,000 miles (just outside the 36,000 mile warranty). I took it to my local Ford dealer who contacted Ford on my behalf to see if they would cover it. Ford declined and said unless it was a hole, it was not covered. In my conversation with the body shop manager at the dealer, he explained to me that it is not rust. He said that the Explorer has an aluminum hood, and vibration from driving causes the paint to fracture allowing moisture, salt and other contaminates in, causing the bubbling. He said eventually the paint will just start to flake off. He also said it is a common problem on these vehicles and pointed out another Explorer that was there getting repaired for the same problem. He said it would cost me $600 to fix it. However, I have contacted Ford directly to fight this. I did have a representative call and leave a message that they wanted to make me an "offer" on the repair, but unfortunately we keep playing telephone tag, so I am not sure exactly what their "offer" is.
