I have not tuned mine (20k miles) due to warranty concerns. Honestly, I have enough power as is.
If I were tuning, I'd go with 5star. They have done the most research on towing, IMO. They have a HD max tow shop truck, and pull a fiver with it. All over the place. And he makes revisions on his tunes after those towing miles.
There is a pretty good thread on f150forum.com where a guy did some before and after testing comparing a stock intercooler to an aftermarket version. There were significant changes in the air temps coming out of the aftermarket unit, which equaled more power (this was done during towing). Evidently, the stock IC is pretty good for around town driving and occasional wide open throttle jaunts. However, when under constant heavy boost during towing, the aftermarket unit really shined.
You should look into Solo Performance catback - I run one on mine (4" single with a mach muffler instead of the mr400 resonator). Not too loud, and definitely no drone. I picked up a solid 1mpg with it.
I just recently installed my AFE stage II intake, but haven't had a chance to tow with it yet. Mine has oiled filters, but my truck is also a non-MAF truck. No lid on mine, you can definitely hear it sucking air. MAFs have been in use on Fords for quite a number of years - it's all about how the filter is serviced when it comes down to contamination of the MAF sensing wires. And can be easily fixed by simply cleaning them with the alcohol based cleaner and even a light brushing with a cotton swab soaked in alcohol.
Your single biggest mpg improvement you can make? Slow down to 65mpg. Two reasons: 1. you will pick up an easy 2mpg. 2. Your trailer tires are only rated to 65mph.
After my testing, I found that 93 octane was worth the extra mpg, as well as the 15 hp increase (per the owner's manual). Unloaded, with 100% non ethananol 93 octane, I can easily average 23-26 mpg highway, and 18 or so mixed driving.
