I would pull the rails but leave all the mounting brackets under the bed in place. Easy to put them back in if you ever move up to a big boy trailer. :)
I don't carry mulch or gravel in my truck - that's what trailers are for. With other stuff it hasn't bothered me, to the contrary they make great additional tie down points. If OP is going to pull them I'd agree on leaving the brackets and I'd even use the bolts to plug the holes, and that way it would be easy to put them back in again. But personally I'd just leave them in place.
