Red Diesel (non road or Ag fuel(farm tractors etc...), home heating, etc...) is Red dyed and not road taxed. There are random check points set up in some Ag states to ensure people don't cheat. They normally just stick a clear tube in the tank and pipette a sample to see.
Reefer fuel comes from the same tank as the regular diesel and is for the engine on the refrigerated trailer. Like "Red Diesel" it is not taxed the same as road fuel. It just tells the pump if it needs to add the sales tax. You also get prompted for trailer and hours for the reefer unit.
Semi's pay their road taxes quarterly as part of the IFTA system. It's mostly an accounting tool to separate the reefer fuel on the fuel receipt. If you look on your fuel receipt it will normally have a "no visible dye" statement on it.
