My 2004 with Allison transmission only has 65,000 miles. I have towed about 3,000 miles total over the 9 years. The transmission is making bad noises. I will take it to the dealer. My hope is ...

And as others have said, 10 years old you are on your own. Just because it is an Allison doesn't mean it can't fail. When was the last time you serviced it?
Low mileage doesn't mean anything in a vehicle. making short runs to a grocery store are more detrimental IMO than anything as usually things do not have a chance to get up to operating temp before they are shut down
