Just thinking out loud here.... The only possible way a u-bolt could be sticking out below the axle would be if the axle was mounted over top of the springs like the ones on my popup were:

If they're mounted under the springs, the free end of the u-bolts will be facing upwards like this: (sorry, mods, I can't figure out how to resize this one... just stole it off a random Google image...)
Either way, the inspector who wants to charge you for replacing the axles over a too-long u-bolt is likely trying to take you for a ride, IMHO.
