Yes, you would want to flush the system before un-bypassing the water heater. If the dealer flipped the valves, it could have let some antifreeze into the hot water tank.
I would put it back in bypass and flush all the lines then switch it back. You could fill the whole system a few more times and drain it via the hot low point drains. If you end up with it still foaming a little out of the hot taps it's not a huge deal as RV antifreeze is non-toxic.
