I wouldn't overlap the roof sheathing panels ( I think I understand what you're planning). That will cause a hard edge in the center and the membrane on the low side won't be entirely in contact with the adhesive. What may develop is a loose membrane in the center of the roof and things will go South from there.
I would suggest to get an original gasket for the AC specified by the mfg. There is too much difference in various foam materials and density, you don't want another problem after you've done all the work.
When you're past the restoration work, there are a few products I could recommend to get your siding back to looking good.
