Most likely the battery was so low it was charging at a very high current. This can make the converter quite warm, and smell a bit, especially if it's never happened before. If you are worried, get it checked out.
There are a lot of things that consume power even when you are not using the unit like propane and CO2 alarms. Left alone, they will kill the battery in as little as a few days. If you have a reasonable charger you can just leave it plugged it when not in use, or disconnect the battery if you are not going to use the trailer for awhile.
Flattening the battery can damage it - you should avoid doing that if at all possible.
