When I was at truck camper warehouse, the owner spent some time showing me some units he was rebuilding. He said if the puddy tape is squeezing out of the seams, that is usually caused by water intrusion. In your second picture, notice the buildup to the left and above the bubbles.
Should not make any difference, filon (glass) or aluminum, so long as it's caulked sufficiently you should be good. One thing about an aluminum skin is, you don't have to worry about delamination, unlike Filon (fiberglass) skins.
