Nice job ... great minds think alike! Your new layout looks very well done and I can appreciate the in-process pictures as I took out all the cabinets and brought them home to work on, so I've got pieces of the RV bedroom scattered around my garage at the moment. The bedroom seems much bigger, at least for the next week or so until the cabinets go back in!
The way you modded the cabinets was actually my original plan, and in fact I was even thinking of adding a drawer or two below the shirt closet to fill in above the pass-through storage area and provide some support for the shirt closet. One option vs. the drawers was to make it an equipment bay to house an inverter since it's so close to the batteries.
We decided to use the rig a few times before we made any final decisions, though, and we ended up putting the head of the beds towards the center bath and our feet towards the front of the trailer to make it easier to get in and out - the pass-through extends far enough on our rig that it was a little awkward the other way (but not a big deal). Also we found ourselves using the pass-through as a seat or a landing zone for duffel bags, gear, etc.
It was a real coin toss vs. your plan, but our final design (I ordered the cabinet doors, drawer fronts, and drawer boxes yesterday from Cabinet Door Shop) will have the two modified cabinets on the outside (now 27" tall vs. 36"), the original short 16" cabinets across the middle connecting the two along the ceiling (as before), and a new bookshelf with fiddle rail spanning below the short cabinets to fill in the 'notch' created by the difference in cabinet heights. The shelf will be great for books, clock radio, etc. It'll hopefully be easier to see in pictures that I'll post when done.
