I have a after market remote start on my 2004 F250 and after starting truck remotely I insert my key and turn to run and DON'T touch the brake it will kill the truck also mine is set to only run for 20 minutes before it will auto shut off. I also have a S stamped on my key which required a special by-pass to use the remote start. I had to adjust not hitting the brake after years of driving stick shift's it was habit to hit the brake before starting.....I would make sure you are actually moving it to the run position as a few times I thought I had it and "killed" the truck. I was told that the "killing the truck if you hit the brake" preventing someone from driving without the key in and also it took sometime to remember to set the controls for heat or AC pending on the time of year. I love mine as my truck sits outside as it won't fit into my garage :(
