I have screw head in the center of my roof that began rearing it's ugly head last year, but not penetrating the membrane. After some thought, I placed a square of Eternabond over it. If it continues to bother me, I will likely slice a small x through the membrane, screw it back in or replace it and then place another Eternabond patch over it.
