I would think the metal tool boxes installed on the trailer frame with stove type bolts on the bottom of the frame. The internal box locks are the best secure locks against the thief's that have bolt cutters or dremal cutting tools... The rounded head of the stove bolts is also a good deterrent...
Like said above there is really no defense if they really want your battery. You make it too hard they might just steal the whole trailer...
I always thought this side mounted tool box was great metal box for securing 4EA GC2 6VDC deep cycle golf cart batteries... The lip overhang is a perfect spot to install vent holes to vent off the battery fumes... You can also run some rubber type battery hold down straps inside the box as well.

This is going to be my gameplan when I upgrade to bigger batteries soon. My current batteries are installed across the front trailer frame all out in the open... Its almost saying "TAKE ME - TAKE ME"

Keeping the batteries out of sight and making it harder for the thief to rip them off quickly seems to be the best defense you can come up with... I also have 12VDC motion detector lights come on from my trailers which are parked in my back yard. The house also has motion lights that come on as well...
