Connecting the alternator of your truck to the input of a solar charge controller is not a good idea. At best it won't really do anything, at worst it will destroy the controller, alternator, or both. A truck charging system is a voltage source, solar panels are a current source. They behave differently.
Having too many amps to top of a batter is a ridiculous statement. I would have to guess that your charge wire from your truck to your TC is too small and causes a lot of voltage drop. Your solar panel might be too small to do anything meaningful. How large is it? If it's less than 50 watts it's not going to charge your battery up like you think.
You should be able to have both the solar system and the truck charging system connected to the battery bank at all times. Either or both should work fine together.
