Like others said, use plywood, not OSB.
Eternabond can be put right over old caulk. I would prep the surface by first making sure the caulk isn't peeling and falling off. Any bad caulk should be removed. Second, try to clean the roof material before applying the tape. A cleaner surface will ensure a better bond. Also, the adhesive is best activated by pressure. After you apply the tape use a hard rubber roller and firmly roll the tape to ensure good contact.
It won't be fun... but if you do it right it will be satisfying and will work. Just make sure to get rid of all the damaged wood the first time. Don't be cheap... replace all the damaged wood the first time.
