From the roof photos it appears someone has used a sealant over the original sealant for the roof membrane seams. I see dark (replacement sealant ?)and then white (original sealant?) peeking out from underneath the dark. Someone may have been chasing leaks.
It looks like the refrigerator vent has a hole in the side, I would suspect this as a cause for leaks.
I would replace the toilet seal which may be part of the leak problem in the bathroom area.
