The factories that make the stuff are also highly regulated and monitored for their emissions to the land, water, and atmosphere as are the trucks that haul it. So no, using DEF does not increase overall pollution. It may, and probably does increase overall energy usage.
There's no such thing as a free lunch and there's no such thing as a carbon/pollution free factory and supply chain.
