Replacing the valve on the toilet will fix it. I would connect a hose to the supply line before connecting to the new valve and run the water full blast to flush the line.
You may have the winterizing valve on the water heater not fully open. If there are check valves in either the inlet or outlet of the water heater, they may be jammed with debris.
