In San Diego if you want ocean camping there is Carlsbad and San Elijo state Beaches. They fill quickly so you need reservations as soon as they open for you time period. Check the California State Park website. There is also Silver Strand State Beach, but it's a parking lot.
If you want to be near the attractions in San Diego such as Sea World, the Zoo,etc then you might consider Campland by the Bay, a commercial CG on Mission Bay.
There are also numerous San Diego County Parks with camping. They are not on the water though. A very nice one, close to attractions is Sweetwater Regional Park.
