You can always cut a slip in the membrane, but I think the EPDM is stiff and thick enought that drilling through it won't be an issue.
I'd also try to get screws into a rafter. Our roof is fiberboard and don't know how well it would hold a well nut with a solar panel that's trying to sail away.
