Sorry to hear about your daughter - that's a tough disease for everyone in the family.
New trucks have become ridiculous in height and it seems that Dodge/Ram 1 tons are the ones I've heard the most complaints about with Fords in close pursuit. A Ford 350 has 4" rear axle blocks while the 250 has 2" blocks and is one way the GCVWR is 'adjusted'. The blocks can be changed either way that suits you correctly for somewhat more then just a few bucks according to a Ford TSB . Additionally, the 20" tire option adds a bit more height (1/2" to 1+ inches depending on tire brand) over either of the two OEM 18" tire sizes.
Oh and a note about the FX4 version - indeed in 2006, an F350 was ~ 2" taller then the standard 4x4 - or at least that's what my owner's manual said. It's long gone now. The new ones - not a clue but my '11 is the same height as an '11 FX4.
