Check on Alameda County Fair Grounds for a place in the East Bay. SF KOA is very pricy like anything in the bay area.

I agree with this; I am from the Bay area and that is where I stayed the last time I brought my 5ver. There is a BART station close. This is easy from the central valley (the direction you will be coming from). Use it as a base for your Bay Area time and then if you want move on to up or down the coast.
The suggestion for Candlestick is not a safe area.
The person talking about camping at Fort Point (across the Golden Gate through the tunnel). I camped there as a kid in Boy Scouts; I did not think they allowed public camping

You live in Phoenix (the kidnapping capital of the US) and call Candlestick not safe? The Carney's at the fairground make me a lot more nervous than the folks living and working around Candlestick. :)
I agree Candlestick is not the most scenic area but the park and walking around the park is quite safe- and I am the kind of person who avoids trouble whenever/where ever possible. Lots of folks out walking dogs/jogging etc. around the park all day and into the evening.
