any time you replace the alternator
the instructions will tell you fully charge the battery-ies ,with a charger before starting the engine
a shorted or dead battery can kill the alternator, by overloading it
other than that you have another problem, like a bad starter solenoid, or a short circuit on the terminal block at the starter
