Engine running rough (1999 Ford V10)

My engine started running rough a few months ago and seems to be missing when calling for power, ie. pulling away from a stop and climbing hills, it will down shift and the tack goes way up to 3000 plus, it never did that before on a normal climb. I took it to a Ford dealer, they determined I got some bad gas, changed my fuel filter and their scan said I had a lot of miss fires due to water in gas. They recommended that I put lots of methal hydrate in the gas tank to get rid of the water. I have been doing that now for the last 1000 plus miles or so and it does not appear to be any better.

I believe there has been a water issue because I took of the air filter and it was soaked with water, there was even about 1/2 cup of water in the bottom of the cone of the filter. Bought a new one and put it in, still the same. Adding fuel injector cleaner whenever I get gas as well and no change.

Anybody have any suggestions? I was at Ford Dealer to get an oil change in June, and check things over. They came back and told me my engine was blown, for $6200 plus $6000 labour and 2 weeks of my vacation time, they could have me back on the road, btw that cost me $380, and they didn't change my oil. The engine has 168,000 kilometers and never had a problem before this water got in it.
