I', assuming that the roof is white and that is why I suggested white bondo. sanded down and spray painted with white paint should make the holes virtually disappear especially considering they are on the roof. but I think a better fix would be (assuming access from the bottom) gluing some material under the holes before using the marinetex/bondo to finish off the repair.
