What might happen is that there may end up being modded ROMs specifically made to allow rooted apps to work better, similar to how some ROMs are deodexed. For the N5, or another device that allows for S-Off or bootloader unlock, this will be pretty easy. For other devices, this can be tough to impossible.
Many ROMs facilitate root access via Koush's Superuser which makes sure they play well, but for the most part root is root - how do you make it work better?
