I would agree IF the seal is bad on the bowl. If the bowl seal is good, they could not have come thru. Was there water in the bowl? If not, then the seal could have been bad
They didn't come in via the fresh water line. There are more than one check valve and valves that they would have to open and they're not quite that industrious.
They either came in through an open dump valve or the vent stack on the roof - which is always open.
